Hi,
We will be flying in to Haneda, and would like to travel to Yokohama, then to Kyoto and then back to Tokyo via train. In each city, we would like to travel around the city via train. We will be there for 9 days. Please advise on the best options for the train for this.

I think a 7-day Japan Rail Pass will be the best option if you can at least include travel to Yokohama, Kyoto and back to Tokyo with it. Then buy a local day pass for the remaining days in Tokyo.
