Mar.31 Arrive at Haneda Airport - Tokyo
Apr.5 Tokyo→Hakone
Apr.6 Hakone→Osaka
Apr.7 Day visit Universal Studios
Apr.8 Day visit Nara
Apr. 9 Osaka→Koyasan
Apr.10 Koyasan→Kyoto
Apr.13 Kyoto→Kanazawa
Apr.14 Kanazawa→Takayama
Apr.15 Takayama→Haneda, Fly back at 21:55

What kind of advice would you be looking for?
Travel to all the cities you plan to visit is covered by the JR Pass, though locally you still may need some additional transport. Specifically, within the Hakone Area and the last part to Koya-san.
