Hi. We planned to take an overnight trip from yokosuka to Kyoto on dec 22 and 23. I just read in a travel book that dec 23 is the Emperor's birthday. Does that mean that everything will be closed on that day?

The Emperor's birthday is a very interesting day in Japan, it is one of the few days that the Emperor makes a public appearance. Most shops and museums do remain open although the streets may be a little busier than usual.
How about shrines and temples. Will they be open to visit that day?
Yes temples and shrines are almost every day accessible. Do note that most may close around 5 p.m. on any day.
