Hi there!

There's a direct bullet train connection running between Tokyo station and Kyoto station. This is by far the most easy and convenient way to travel between both cities and is covered by the JRPass.

You could also consider a Night bus which may be cheaper but it can be hard to sleep on them and you may loose your next day due to fatigue, that's why I never recommend using one for people who visit Japan for a short amount of time!

(Sorry I can't e-mail you directly from here but you should receive a notification e-mail that a replay has been posted).

I hope this helps!
Daniel
