Hi there!
Train tickets can be reserved once you are in Japan and have activated your JR Pass. Golden week is indeed very busy but it's not impossible to buy tickets for the train, however the earlier you reserve them the better, I'd suggest doing so the moment that you arrive in Japan.
Also don't worry for travel to Nara and Koya, travel to these places is done using local trains which don't have reserved seats and can always be boarded.
