Since it will be over 00:00 When you come from customs option to get to travel option are very limited. I would recommend trying to find an accommodation close to the airport for the first night but the airport remains open during the night so you can spend the night there as well.

Trains start running around 6.00 is the morning so you can take an early train to Osaka.

The 7 Day JR-Pass is about the same price as a return Osaka so any extra travel you do becomes free! In your case you could also use it to ride the shinkansen between Osaka and Kyoto and for the way back to Haneda Airport.

For timetables and planning I would recommend reading our post about Hyperdia. The Hikari express that runs between Kyoto and Tokyo leaves every 30minutes.

The JR pass does not cover the use of the Nozomi, you can however use it on the Hikari Super Express that runs on the same line.
