Yes, you could just get a 7 day JR Pass. In that case I would try to include all your long distance travel, to Kyoto, Osaka and Hiroshima within the 7 day validity period of the JR Pass. This way you'd make the best savings possible.

So, we're planning to go to Tokyo for the first few days and then to either Osaka or Kyoto. Do you recommend us to go to Nara park and Hiroshima for day trips from Osaka or Kyoto? Whichever one it is, should we stay at that place for longer to have enough time to explore that place, as well as travel to Hiromshima and Nara park for day trips?

Both Nara and Hiroshima make for great day trips. Nara can be seen in about half a day while Hiroshima could be longer. For a daytrip to Hiroshima, I would limit yourself to visiting the peace memorial park and museum, in addition to a visit to Miyajima.
