I bought two 14-day passes for my partner and me. We are flying in to Narita airport, and I was curious if the JR runs from Narita to Shinjuku??

Hi there,
Yes, you can take the Narita Express to Tokyo Station and then the JR Yamanote line to Shinjuku. Both are included with the JR Pass.
