Hello, we plan to use the Kansai-Hiroshima Area Pass and on the 5th day travel all the way to from Hiroshima to Tokyo.
The pass is covering the trip back to Kyoto, but not the Kyoto-Tokyo part. Can we pay the additional fee for the Kyoto-Tokyo part in Hiroshima and take a direct train to Tokyo? Or what do we have to do before we board the train in Hiroshima?

Yes, absolutely! Explain to the JR Staff what you want to do, and they will ask you for the remainder to be paid at time of booking. This could be done directly at Hiroshima station.
