For travel times, I recommend learning to plan with Hyperdia this way you can find any route/timetable and more. It's a great tool for planning with the JR Pass. We also have a useful interactive map with all JR lines included.

Two years ago, we did the same trip. We arrived in Narita at 2:00 p.m., we packed our bags through Kuroneko, we went down the escalator 1 level, we found JR Midoriguchi, we exchanged the Voucher and at the same time booked the train to Kyoto. We take the N'EX train, which is on the same floor to Tokyo. I recommend getting off at Shinagawa Station, where changing the train to Shinkansen is much easier and quieter. We arrived in Kyoto at 8pm for a lovely dinner!
