Are there any additional costs if you have the JR Pass?

Hi,

I plan to buy a JR Pass, but however much I try to find an itinerary to get somewhere from Tokyo (for instance to Nikko ot to Fuji - Hakone National park) with HyperDia (recommended by jrpass webside) or Navitime, there seem to be always some costs according to these planner websites. Somewhere I found that hightway JR busses are no longer covered by jrpass, is it true? Do something wrong or are there really added charges? Or do I only see fees there which don't apply to JR Pass holders?

Is the following information accurate?

If the JR train uses another company during your journey, your pass becomes invalid and you will need to pay for that section. This can be done onboard or before getting the train. This happens when travelling from Shinjuko/Ikebukuro to Nikko, where there are JR stations in Nikko and Tokyo. From Kurihasi, the train uses the Tobu tracks. It would usually cost 3,900 yen for the whole trip but with a Rail Pass, you can travel for 1,560 yen.

Is there any chance for JRPass holders to travel from Tokyo to Nikko, and from Tokyo to Fuji - Hakone National Park without any plus fee?
