On the wonderful Hyperdia site all trains are listed with a price and then a second column with selection of Green seat, reserved seat, and unreserved seat. If purchased at the station, I understand the price is a combination of the 2, but what does a JR pass cover? I am trying to figure out if our itinerary is worth buying a pass or not.

The JR Pass covers the full fare for the rail ticket (on hyperdia listed as the combined price of Fare + Seat Fee). Effectively you can travel on JR trains freely without having to pay.
The Japan Rail Pass has some limits on the class of bullet trains you can use, so while you are building up your price comparison it's worth checking out the full validity details here.
