We are a family of 5 travelling to Japan from Czech Republic. We will have JRPASS prepaid online on the website. My question is if we need to get stamps in our passports from the customs office if we have all of the information we need in the visit japan web app? Thank you in advance for any answers.

Yes, you still need to get your visa on arrival stamp.
This will be checked when you get your pass in Japan.
