My wife and I are traveling to Tokyo (Narita) from different countries; I will arrive on 20 April in the evening and she will arrive on 21 April in the morning.
Can I activate her JR pass on her behalf without her being there physically with me? Or would it be better that I order two individual JR passes and have one delivered to her separately.

You do need each passenger's passport and visa to activate the JR Pass. In this case, the best thing is likely to activate them separately.
