Hi there,
Yes, the JR Pass will not be a problem.
However, keep in mind that the JR Pass has strict laws regarding service animals. See: https://www.mhlw.go.jp/english/policy/care-welfare/welfare-disabilities/assistance_dogs/user_certificate.html
