Hi, I am about to purchase my JR pass but I am not clear whether I can use the Pass in Tokyo itself which have JR lines or only to be used to travel to other main cities. I plan to stay in Tokyo and use the Pass to move around Tokyo then go to Kyoto for 2 days and back to Tokyo. I will be in these 2 cities only for 9 days. Do you think it is more economical to purchase a JR Pass then to buy my tickets as I travel? Please advise.

You can use the JR Pass to great effect in Tokyo by using the extensive JR network (here is a map of JR lines inside Tokyo).
The 7 day JR Pass is roughly the same cost as a return trip from Tokyo to Kyoto. As you'll also be able to use the rail pass for JR travel within Tokyo, and also one of your legs to/from the airport in addition to this bullet train round trip I can recommend the 7 day pass for you.
As you'll be in Tokyo for 9 days, In addition to the 7 day pass I recommend you purchase a single Keisei Skyliner + 2 day unlimited metro pass. This will get you into Tokyo from the airport and also cover 2 days travel on the metro, giving you great combined coverage for the 9 day period.
