Hi there,
There are no direct trains from Narita Airport to Tokyo, its best to take the Narita Express to Tokyo station and then the Hikari Shinkansen from there to Kyoto.
The JR Pass also includes travel to Disneyland, the JR station for Disneyland is called Maihama.
Kind regards,
Daniel
