From Tokyo the best way to get to FujiQ is via Otsuki. From Otsuki you will need to use the non-JR Fujikyu line which will cost around ¥1350 each way to get to the Fuji-Q entrance. If you are in Tokyo, then Shinjuku departure is the best and the total journey time including waiting for a connection at Otsuki is around 2 hours. The JR Pass will cover part of your way to FujiQ from Tokyo. You can use the JR Pass from Tokyo as far as Otsuki (normally costs ¥2860), but from Otsuki you will need to use the non-JR line to get to the park entrance as mentioned above.

i will be staying at shinjuku Mitsui Garden hotel, the nearest JR station is Yotsuya am i right? do u mean that i can take the JR train from Yotsuya station to Otsuki station?
