I arrive in march to Tokyo and want to travel up to hakuba, across to shiga kogen and back to Tokyo. Can I use jr east pass (5day non consecutive) on all of these routes and if so, what route do I take?

Hi there,
Yes, a JR-East pass should cover you for this journey.
Also, please be aware that there is no 5 day non-consecutive JR-East pass. The only non-consecutive pass offered is the 4 day non-consecutive at ¥20,000.

Thanks, that does help. Is anyone able to tell me how to get from Nagano to Hakuba using my JR and also from Hakuba to Shiga Kogen.

There is no direct JR line from Nagano to Hakuba, so if you have to go to Nagano your best bet is to get a bus from the station to Hakuba. As the bus is not JR operated, you will have to pay a charge to use this. The bullet train to Nagano and bus will be your fastest option.
If you want to get to Hakuba entirely on JR, I recommend you travel from Shinjuku in Tokyo on the Super Asuza train, which will take you directly to Matsumoto where you can connect onto Hakuba. Here is an itienerary.
Transfering from Hakuba to Shiga kogen, I'm afraid you don't have many simple options here. You can backtrack by JR to Nagano via Matsumoto and from here take the bus up to Shiga Kogen, but it may just be easier for you to get the bus back to Nagano direct and then travel on to Shiga Kogen by bus from there. Please note that these buses are not covered by the JR Pass, so this may factor into your decision.
