I was thinking about going to the Takayama spring festival in April, but then I realized that all the hotels and hostels are already full booked!! I also looked for hotels nearby in Furukawa and Gero but it's all the same.
Do you have any suggestions of where to stay instead? Somewhere with good train connections to Takayama using JR.

Perhaps you can consider Kanazawa on the west coast at the foot of the Noto peninsular? It's a really great city in it's own right, and is only 2.5 hours by train to Takayama.
