arrive Narita, stay 2 nights in Tokyo
overnight in Nikko
two more nights in Tokyo
four nights in Kyoto with possible day trip to Nara
3 nights in Kanazawa
3 nights in Matsumoto with possible day trip to Obuse
1 night in Magome
1 night in Tokyo.

Hello Alison,
I checked for the best option and could not find a pass that would be a good match for your plans. The closest would bea 14-day JR Pass but it would not offer you much in terms of savings, if any at all.
Therefore, I think you should just buy transport/tickets as you go. There are many budget options such as a local train to Nikko or bus to Matsumoto that can help you save over rail fares as well.
