Would appreciate your thoughts on my 18-day itinerary

Hello!

I will be visiting Japan in 18 days and would appreciate your thoughts on my itinerary.

This is my second time to Japan and my wife's first time. We have already booked and planned the first half of the trip, so I am looking for help for the second half of my trip. My wife has a 7-day JR Rail Pass and I have a 21-day JR Rail Pass.

First half of trip (this part is planned and I can't make changes):
Jan 8 - Fly into Narita. Spend the night in Tokyo
Jan 9 - Tokyo
Jan 10 - Tokyo
Jan 11 - Hakone
Jan 12 - Kyoto
Jan 13 - Kyoto
Jan 14 - Kyoto

Second half of trip (this is where i would like some input):
Jan 15 - My wife is flying out from Narita on this day. I am going to take the train back with her from Kyoto towards Narita so she does not need to be on her own. We'll leave in the morning so probably get there early afternoon. I am not sure where to spend the night, maybe in Tokyo? I'm not sure if I will have enough time to go from Kyoto to Tokyo/Narita and then up to Takayama all in one day?
Jan 16 - Takayama
Jan 17 - Takayama (is 2 nights the right amount of time here?)
Jan 18 - Kanazawa
Jan 19 - Kanazawa (is 2 nights the right amount of time here?)
Jan 20 - Mount Koya (is it too far to go from Kanazawa to Mount Koya in a day?)
Jan 21 - Miyajima / Hiroshima (is it too far to get to Miyajima / Hiroshima in a day? any suggests on whether to stay in Miyajima or Hiroshima?)
Jan 22 - Fly out from Kyoto

If needed I may be able to add another day and fly out from Kyoto on Jan 23, if the itinerary is too compressed at the end.

Any concerns getting to Takayama and Kanazawa given that it is during the winter time?

Any other thoughts?

Hello Adam,

I've added the comments in line, as there are quite a few questions :)

My wife is flying out from Narita on this day. I am going to take the train back with her from Kyoto towards Narita so she does not need to be on her own. We'll leave in the morning so probably get there early afternoon. I am not sure where to spend the night, maybe in Tokyo? I'm not sure if I will have enough time to go from Kyoto to Tokyo/Narita and then up to Takayama all in one day? You could either stay at Narita city, Yokohama or Tokyo. All are pretty easy visits. I would not go to Takayama, as it simply would be too much travel on a single day. Spending two nights in Takayama is plenty, you can see the whole town in about a day and you could even make a day trip to Shirakawago from Takayama if you like.

Jan 20 - Mount Koya (is it too far to go from Kanazawa to Mount Koya in a day?) It is a lot of travel and everything closes around 5pm, so you would not have a lot of time. The best solution would be to stay a night at Koya-san and travel on the following day.

Jan 21 - Miyajima / Hiroshima (is it too far to get to Miyajima / Hiroshima in a day? any suggests on whether to stay in Miyajima or Hiroshima?) It would be a bit far but you could travel this as a day trip to visit Miyajima and some of Hiroshima. Then return to Kyoto with a late train.

Any concerns getting to Takayama and Kanazawa given that it is during the winter time?No, the rail system in Japan is made for every kind of weather.
