I will be travelling in april 2020
My flight will arrive in haneda airport at 10.30pm.
Will I be able to activate and use my JR pass ordered online at that time. If I can how can I do it?
If it is not possible. What is the easiest way by subway/metro to go to Shinjuku

The JR Pass office will be closed by that time, the easiest way to Shinjuku would be to take the Keikyu line directly from Haneda to Shinjuku.
