You can see regular rail fares, routes and schedules on Hyperdia.
Under "More Options", be sure to uncheck the Nozomi box since you can't ride that train using the pass.

This is my itinerary:
Jan 14 : Tokyo to Kyoto (shinkansen)
Jan 17: Kyoto - Nagoya - Takayama (shinkansen - Ltd Exp)
Jan 20: Takayama - Nagoya - Tokyo (Ltd Exp - shinkansen)

Is it necessary to pre-book all my JR seats basing on my itinerary? I intend to just pre-book the shinkansen
from Tokyo to Kyoto on Jan 14 only. If I want, can I pre-book for Jan 17 and 20 in Kyoto?

Hi,

After New Year's, it is not busy so seat reservations are not necessary, but since they are a free perk with the pass that ordinarily costs more, why not? Going from Tokyo to Kyoto, if you get a right hand window seat, you might be able to see Mt Fuji along the way, if the weather cooperates. You can do the seat reservations for all trains at once, if you wish and are committed to your schedule.
