Why does Japan Rail advertise a hotel discount for certain hotels?

You raise a good point, I've never used the JR Pass myself to get a hotel discount, simply because there are always better deals to be had elsewhere. There's not many people that do make use of the discount to begin with, and I expect the hotel staff at Hotel Granvia Kyoto might not be aware of it. That said, the discount is real and you can ask for it when making a booking with the hotel listed. Generally, this has to be done over the phone, or walk-in.

The JR Group is made up for the 6 JR Companies, each can be contacted separately but there is no central e-mail.

I had a look at the hotel and they have the code [JRPass] active as discount code but there is no availability for it, so as far as I can see, it is the hotel not honoring the deal.

Correct and therefore Japan Rail should not be advertising that it is available .
Seems less than honourable for a major group of companies to do so.
