The JR Pass is only valid on JR trains. As the Hakone trains are all run by Odakyu, you will need to purchase separate tickets for Hakone lines. I recommend the Hakone Free Pass from Odawara (JR) for JR Pass holders.

About getting into Tokyo and your first 2 days in Japan, I think I would opt for the Tokyo Metro 2 day pass + Keisei skyliner deal into Tokyo from Narita. This will let you roam around Tokyo using the Metro as much as you wanted for the first 2 days of your trip in addition to getting you into the city at a discounted rate.
