The Haneda JR Pass exchange counter closes at 18:30, so you will need to travel into Tokyo without a JR Pass as you arrive after this time.

The last monorail into Tokyo (Hamamatsucho) is at 00:05-00:10, so you should have enough time to catch the last transport into Tokyo (or at least get on your way). Here is the timetable of the monorail at this time. The limousine bus service may not be available at this time, so you could consider hotels near Shinagawa with Shuttle services (or cheap access by Taxi). There are decent budget options, such as the Toyoko inn (with shuttle service), and also more pricey hotels such as the Nikko. As a left field choice, how about a hotel in Yokohama such as the Yokohama Park hotel

Most hotels will allow you to check in later if you let them know you are arriving into Tokyo late in the day. Hostels may have stricter curfews, so you will need to check directly with them as to if this is an issue or note.
