3. Tokyo > Kyoto: ¥13420, (164mins, 513km)
4. Kyoto > Arashiyama: no route found
5. Arashiyama > Kyoto: no route found

7. Nara > Kyoto: ¥690, (44mins, 41km)
8. Kyoto > Hiroshima: ¥10990, (112mins, 380km)

JR ticket cost: ¥49370 for 7 legs

• 14 day rail pass (¥45,100) saving: ¥4270

As you can see, a 14 day pass will make sense, but only if you do the trip to Hiroshima. Please note that I have not included use of the JR lines around Tokyo - you can potentially get good use of the JR pass in Tokyo by using JR lines (map).

If you do not include the Hiroshima leg, then I think you'll be better off purchasing individual tickets as needed.
