I guess going route by route is the best option here:

Shin-Osaka to Hiroshima and back
You can use the Sakura Shinkansen (Green Sea) here.

Shin-Osaka to Nara and back
This is a local train and does not have Green seats.

1. Mar18 - Shin-Osaka to Kyoto and back You can use the Hikari Shinkansen (green car) on this route.

Shin-Osaka to Odawara.
There are Green Cards here as well.

Travel around Fuji, most travel is not on JR lines.

Then you can also use green carriages to Yokohama and into Tokyo on the JR Tokaido line or even use the SHinkansen.

For WiFi, I very much recommend our Pocket WiFi service and comes without limitations and can be used anywhere. For call Sim cards, due to strict regulations, it is not easy to buy a sim card for local calls or is quite expensive when you are not a resident. As an alternative you could use call apps like Skype can make calls that way.

1. Can we book the train seats in advance and if so how many days in advance
2. If we miss the booking is there any penalty
3. As i am holding only my JR Pass purchase confirmation, how do i get this into actual pass at Shin Osaka station on 16th Mar? Is the counter open at 0800 hours? In which floor it is situated
