Kyoto-Takayama-Yokohama-Kawaguchiko-Shinjuku by JR 7 days Pass

The JR Pass would cover by far the greater part of the above itinerary and would help you make good savings.

The only part that needs a bit of attention is when you visit Kawaguchiko. The JR Pass covers travel up to the station called Otsuki, from there the last part to Kawaguchiko is travelled on the Fujikyu line which requires a fare of 1,150yen.

For the rest it all looks good, enjoy Japan!

if yes, at which point i should purchase the Hakone Free Pass ?

The Free Pass does normally include travel to Kawaguchiko. However the Fuji Hakone Pass does cover this. It could be worth it depending where you are coming from. However I would not advise it if you have a JR Pass and use it for travel to Otsuki.

i will be there only for 2days ...

i have JR pass with me and i plan to buy Fuji Hokone free pass which cost 4000jpy.
Fuji Hakone Pass cost 7k jpy .

can suggest the best route from takayama ?

Yes the best route from Takayama - Kawaguchiko is a bit complicated but given that you have a JR Pass, consider the following route:Takayama - Hakone. Odawara is the Shinkansen station, so it's best to travel there. From Odawara you can use local transport to go within Hakone.
