Planning on being in Tokyo starting April 30th than Nagoya then Kyoto the Nara back to Kyoto then on to hakone and back up towards Tokyo to Kamakura and Yokohama., then back to Tokyo proper. I know that I will also have to use other lines that are not covered by the Jr pass but is it most cost-effective just to buy the 21 day pass and supplement as needed?

I recommend double checking with our JR Fare calculator to see if you can make savings with a pass. It will depend on your timing and type of pass you'd like to use.
