We'd like to go by green car from Hakone to Niseko. We'll be flying from Sapporo to Haneda on the return and will need transportation from Haneda airport to Grand Hyatt Tokyo.

If you go one way, then your best option would be to buy a normal Green Ticket Odawara/Tokyo to Niseko.
