Hello, I was wondering what the best option is to travel between these cities, what trains we have to take and what extra costs will go outside the JR pass. We have a 7 day JR pass:
Tokyo - Hakone
Hakone - Kyoto
Kyoto - Osaka
Osaka - Kyosan
Kyosan - Osaka

Hi Agnieszka,
You can use the JR Pass covers travel on the Tokaido Shinkansen. This is basically one long route on which all the places you visit are located (expect for Koya-san). The JR Pass will help you travel easily between these cities and Hakone.
The Shinkansen stop for Hakone is called Hakone.
Note that the JR Pass does not include travel to Koya-san. You can use the private Nankai railway company from Osaka but a normal fre is required.
