Hi there,
Assuming you do this in a week, then I recommend using a 7-day JR Pass. You can use the Tokaido Shinkansen route between all these cities.
Direct trains also run between Osaka - Nara/Kobe.

it will be two weeks but i’m assuming we don’t need it from
yokohama to kyoto? we can start using the jr pass from kyoto to osaka to tokyo, is that correct?

The two high-cost routes are Hakone (Odawara) -> Kyoto and Kyoto + Osaka -> Tokyo.
If you can include both, then a pass may make sense, otherwise buy tickets as you go.
If I'm leaving to Hakone from Yokohama on 07/25 and getting to Tokyo 07/31, is the 7 days pass valid for this time frame? I know there is a cut-of time for JR pass once you start using it on the first day?
The pass is counted down in consecutive days from the first day of use. E.g. starting it on the 25th, will mean that the last day is the 31st.
With that in mind, it seems you will be fine making the return.
Is the pass starting from 12AM on the 25th to 11:59PM on the 31st?
