Sorry for the delay, I would recommend using a 7 day JR Pass for your intercity travel.

For Fuji, if you go explore Hakone then choose the Hakone Free Pass.

If you want to go to Kawaguchiko, look at a Tokyo Wide Pass or use a cheap express bus.
