For instance [here is Chitose to Furano]).

The data and time can be adjusted to your own liking at the bottom of the page. Same for Asahikawa - Toya, just will in the station names and set the time you wish to travel. Hyperdia will then find the best route.

Just to bounce this off to you for your expert advice:

We will be travelling on the JR Hokkaido only on 4 days:

6 June - JR Chitose to JR Furano
9 June - JR Asahikawa to JR Toya
11 June - JR Toya to JR Hokodate
13 June - JR Hokodate to JR Sapporo.

Is the best deal for the above travel the Flexible 4-day pass?

This looks good, going to Hakodate is pretty pricey and using a JR Hokkaido pass will give you good savings. Asahikawa is a good trip as well. So it makes sense to get one.
