Yes, you can use the Japan Rail Pass for travel to all the destinations you mention.

Although you can get to Matsuyama via the seto-ohashi bridge from near Okayama and then travelling across Shikoku, I imagine you will be using the Ferry from Hiroshima or Kokura to Matsuyama. If you do intend to travel to Matsuyama by ferry please note that you will have to pay a separate charge for this crossing. we are planning to take the ferry from Beppu or Oita to Matsuyama.
Then by Train from Matsuyama to Osaka, which line should I use in this legg (that is a JR)??

Sounds great! I wasn't sure if the Beppu - Matsuyama ferry was still operating so that's good to know. From Matsuyama to Osaka you will be fine to travel on JR using this sample itinerary. The trip over the Seto Ohashi bridge is really great - I hope you enjoy it!

Do you know if the JR pass offers any other discounts on ferries in Japan? I'm thinking specifically of Beppu-Yawatahama and Tokushima - Wakayama.
