Here's a quick inventory of normal ticket prices.

Tokyo - Kyoto ¥ 13,420
Kyoto - Kanazawa ¥ 6,910
Kanazawa - Kyoto ¥ 6,910
Kyoto - Uji ¥ 230
Uji - Kyoto ¥ 230
Kyoto - Kobe ¥ 1,050
Kobe - Kyoto ¥ 1,050
Kyoto - Osaka ¥ 540

For a total of ¥ 30,340 or ¥ 2,040 in savings so a JR Pass would certainly be helpful :) Remember that the JR Pass is also valid local JR trains in both Tokyo, Osaka and Kyoto making for even more savings.
