Time between Arrival at Haneda to be on time for Kyoto Train

There are regular and frequent services available for the Westbound Tokaido Shinkansen and so I wouldn’t worry about leaving time for a specific train time if you are allocating the whole day for travel - you can essentially just make a seat reservation with the JR Pass for the next service when you make your reservations.

Haneda to Kyoto is fairly straightforward- you’ll need to ride the Tokyo Monorail to Tokyo Station, where you can then go on one of the Tokaido Shinkansen services directly to Kyoto.
