Is the JR office open at Narita Airport Tweminal 2 on Sundays at 6.30am to allow us to pick up our pass and travel on the Narita Express to Shinjuku Station when we arrive in Japan on Sunday 2 February?

Yes, the Narita Express offices are opened between 6:30 and 21:45 every day, so you should have no problem activating your JR Pass right after landing.
