We're looking to stay in Osaka and Tokyo. We arrive at NRT and will travel from there to Osaka (staying at the Swissotel). I've been on Hyperdia and the route looks really complicated, i'm sure there's an easier way. I've looked for a journey to Osaka Namba and also to Kansai Airport as i've seen directions from Kansai Airport to the hotel on the hotel's website. Any ideas of how I can find the best route? Also where would be the best place to collect our JR Pass at NRT?

Looking up the route Narita Airport - JR-Namba may look complicated the first time you look at it but it's not so complicated as it may look at first sight.
Here's a little explanation. First you land at Narita Airport and take the Narita Express to Tokyo station, here you can board the Shinkansen (bullet trains) directly to Shin-Osaka, the Shinkansen station for Osaka. Once here local trains run into the city of Osaka. From here take a local train to Tennoji and transfer to an other local train to JR-Namba. The metro station in Namba is just called Namba you can travel here instead with the metro from Shin-Osaka.
