Hi there!
You can use the 14 day JR Pass on all JR lines in Japan. JR runs a good service in Tokyo, and also has an ok service around Osaka too.
As JR doesn't operate any subways (these are generally operated by municipal authorities), you will need to purchase separate tickets for travel on these.
