I think a 7 day Railpass will suit you very well.
You could start using at the day you arrive on the 14th and use it until you arrive in Tokyo. If you want to travel a lot around in Tokyo consider using a Metro Day Pass that only costs 710 Yen a day!

Trains in Japan run at very regular intervals during the day. For Planning I would recommend using Hyperdia. You can use it to look up travel times, route information and ticket prices (and also check how much you can save with the JR-Pass).
