Glad to hear your received your JR Pass!

1.) You can get on the Shinkansen from either Tokyo station or Shinagawa station. You can use a local JR train from Shinjuku station, to either one of these.

2.) The shortest time to get from Tokyo - Nagoya is to use the Shinkansen which takes you directly there in just 106 Minutes.

3.) There's a limited express train called the Hida Wide View which travels directly between Nagoya and Takayama, the route is very scenic and well worth travelling by itself.

4.) Same as answer two but now the other way around :)

The Limited Express Wide View Hida is covered by the JR Pass!

Traveling from Kyoto - Tokyo is done by Shinkansen which travels directly between Tokyo Kyoto and is covered by the JR Pass.
