Base on my itinerary below, please advise if it's worth to get the JR Pass? Thanks.
Day Destination
1 Haneda Airport to Hotel in Shinjuku, Tokyo,
2 Go to Mt Fuji, and explore Tokyo
3 Tokyo, Tsukiji Fish Market, Ginza, Sensoji Temple, Akihabara,
4 Go to Nagano to see snow monkeys, Shibu onsen, back to Tokyo
5 Go to Takayama and Shirakawa-go
6 Go to Kyoto
7 Explore Kyoto
8 Go to Arashiyama, Kyoto
9 Go to Kobe, Arima Onsen, Osaka
10 Osaka, Flight back home

A JR Pass would certainly be useful for your travel. Below is a small list of ticket prices without the JRPass to give you an idea of possible savings.
Tokyo - Nagano ¥ 8,400
Nagano - Tokyo ¥ 8,400
Tokyo - Takayama ¥ 15,010
(Shirakawago by bus)
Takayama - Kyoto ¥ 10,260
For a total of ¥ 42,070 or ¥ 13,770 in savings as the 7 day JR Pass is 29,110. Remember that the JR Pass is also good for local travel in Tokyo, adding even more to your savings.

Yes I don't see any problem and it looks like a fun trip!
Do note that you may have to pay for additional transport if there are no JR lines (such as the bus to Shirakawago).
