1. Yes. with the JR Pass you can travel freely on the Narita Express (aka N'EX) between Narita airport and many stations in Tokyo, including Tokyo station, Shinjuku, Shinagawa and Yokohama.

2. Within Tokyo, you can use the JR Pass on all the JR lines within the city. There is also a great non-JR metro service within Tokyo. If you want to use this extensively I recommend you purchase 1 or 2 day discounted metro passes available only at Narita Airport. Within Kyoto, Osaka and Kobe, while there are limited JR services you'll find yourself using the non-JR metropolitan subway or buses for travel the most.
